I belive my '01 Jetta has some water damage, no idea how it could have happened, but none the less, my car eminates a funk that cannot be fixed! Should I get new carpeting put in/can I do it myself? I know my way around a toolbox, but I have never done work on a car before. Help!

I just stumbled across this post, hope things are well with you. If the carpet is wet underneath, you should at least pull it up to see where the water is. I've pulled carpet out of all sorts of vehicles, its easy. Just make sure you have plenty of space to put the carpet to dry after you get it out.

Its very simple to get the carpet out. First remove the front seats (remember to disconnect the wires underneath). Then start by gently lifting the carpet, you may need to remove trim pieces, and possibly the seat belt bolts, but some cars you don't have to.

I'm not sure on your vehicle, but some carpets come in "kits" that include the padding underneath. This padding is probably what has soaked up all the moisture, and is now stinking. If it is too much for you to tackle, you could always take it to an Auto Detailer (like me) and find out what they would charge (It runs about $200 to swap out a carpet kit in my area) to do it.

The carpets on MK4s are insulated with a padding that goes underneath pretty well the whole carpet. I don't remember 100% but one time I stripped a MK4 right to the bones and I don't remember if it was necessary to take the E-brake / center console area plastics apart or not. If it is it is a lot of work and getting it professionally done could save you many headaches.
